For the roto side of the job I understand I’ll need Shape, but would I benefit upgrading to V2 rather than V1 that came bundled with AE?
If there’s a comparison chart for V1 v V2 I’ve missed it I’m afraid!

No. Sorry this isn’t more clear!
mocha for AE v1 is what shipped with CS4 and only exports track data.
The following products support export to the mocha shape plug-in for AE
mocha for After Effects v2 (available from Imagineer)
mocha for After Effects CS5 (ships with CS5)
mocha v2 (full version)
motor v1.6 (no longer sold)
So if you need the shape support, you do need to upgrade to either CS5 or purchase from Imagineer.

To be clear there is a mocha for After Effects v2 and a seperate mocha v2 (full version) that supports other systems such as Nuke, Flame, FCP, etc.
mocha v2 has a new interface and a powerful stabilization module as well.

Lastly, After Effects CS5 now ships with the mocha for AEv2 and the shape plug-in and Imagineer still sells it for those that do not wish to upgrade to CS5.
