Removing item midway through shot

Is it possible, using the remove items functionality of mocha Pro, to remove said item midway through a shot?
Also, once done tracking and removing item, how does one then take that into AE for additional comp work?

As long as you have enough useful background information (or you create it as clean plates to help) you can remove the object anywhere in the shot.
Once you render the shot you can export it out to whichever clip format you need to bring into After Effects using the Render Clip option in the file menu.
