We are using scene_linear for our working colorspace but it never gets remembered in the file or in the preferences.

What version of After Effects are you currently using? Are you on the latest build?
23.4 for AE
Are you using the OCIO settings in AE or the Adobe-managed color?
Can I see your Color management settings in AE?
If you’re using OCIO, Mocha AE doesn’t support the direct feed-in for that yet as it is a fairly new implementation, but the Adobe-managed linear space should work.
If you’re using OCIO and you want to force it, you can also just load the ocio config directly into Mocha itself and pick the same type.
